The Mother Boxes are not an accurate reflection of the Infinity Stones, despite sharing some common traits.

We are introduced to the Mother Boxes for the first time in Batman v Superman: Dawn of Justice (Ultimate Edition) when Lex Luthor is seen to be apparently conversing with Steppenwolf who shows him three box like objects. Now the concept of Mother Boxes is yet to be introduced in the DCEU, but from what we know from the comics, those objects which Steppenwolf showed, were Mother Boxes indeed.

They are incredibly powerful objects and reminds us of a set of another powerful small objects, only this time they originate in the MCU — the Infinity Stones. However, the Mother Boxes are not essentially a reflection of the stones despite sharing some common traits. Let's see how they differ from the Stones of the MCU.

Structure and Powers

A Mother Box is sort of a supercomputer and is shaped like a cube. It's an advanced technology used by the New Gods. We are yet to witness it's powers and uses. Mother boxes are known to create or close teleportation portals which help in faster point-to-point travel. These portals are often referred to as 'Boom Tubes'. If you had a look at the exclusive Justice League trailer (at #NYCC2017), you would have noticed a boom tube created by the Mother Box through which Steppenwolf enters into Earth. Another essential use of a Mother Box is enhancement of any human individual through the growth of bio mechanical limbs, Cyborg being an epitome.

Infinity Stones, on the other hand, are different in shapes and sizes and are no better in structure than a rock but don't go on their irregular shapes or assymetrical nature. They are immensely powerful objects, each possessing different awe-inspiring powers. The stones when used together, makes an individual invincible and nearly impossible to defeat owing to the already impressive powers of the individual stones.

Availability

Now, this is where it gets tricky. There are exactly six Infinity stones in the MCU but we do not know how many Mother Boxes we have. The events of the Justice League have just started unfurling whereas the Avengers are on the brink of their final war (perhaps). However, Mother Boxes are not as rare as Infinity Stones and are said to be frequently used by the New Gods and the Apokoliptians. Till now, we have been noted of the presence of only three Mother Boxes. Those are the same three which Steppenwolf left back on Earth after he first invaded Earth with his parademon army.

Location

We are aware of only three Mother Boxes on Earth. On Luthor's brief conversation (likely) with Steppenwolf, it seemed that he was asking for Luthor's help in finding the Mother Boxes, which in turn lays the plot for the upcoming Justice League movie. Now as it so happens, after the first invasion of Earth, Steppenwolf and his parademon army left three Mother Boxes on Earth. One of them is in Atlanta. The second is believed to be in the island of Themyscira. This is believed to be responsible for the creation of the boom tube using which Steppenwolf returns to Earth in the Justice League movie. The third Mother Box is sealed within the body of Cyborg and is his lifeline.

The Infinity Stones, on the other hand are scattered throughout the universe. The Tesseract is safe in Asgard under the care of Heimdall. The Reality Stone is with Taneleer Tivan, The Collector. The Mind Stone is where Vision is, probably at the Avengers Headquarters now. The Power Stone is in a high security vault at Xandar. The Time Stone (the Eye of Agamotto) is believed to be at the library of Kamar-Taj, the headquarters of the Masters of the Mystical Arts. The location of the Soul Stone is yet unknown, however there is enough reason to believe that it might turn up in the Thor: Ragnarok movie.

Gave Rise to Superheroes

The powers of these objects has essentially been harnessed by both the DCEU and the MCU. Vision, the android in MCU can boast of a synthetic body and an Infinity Stone for its existence. The Mind Stone is incorporated into him and gives him his powers. Now an Avenger himself, Vision will have his work cut out in Avengers: Infinity War since Thanos won't stop until he has acquired all of the six stones including the Mind Stone.

On the other hand, Justice League has Cyborg who is alive because of the power of the Mother Box inside him. While Bruce Wayne scanned through the metahumans folder among Lex Luthor's stolen files, he found S.T.A.R. lab scientist Silas Stone recording his efforts to help his son, Victor. We watched as the Mother Box attached itself to Victor and he underwent an painful transformation to become Cyborg. Cyborg is going to be one of the most important characters in the upcoming Justice League movie.

Influence In Their Respective Plots

Infinity Stones are all the rage now that Thanos has finally turned his attention towards assembling all of them and completing the Infinity Gauntlet. They are going to play an immensely important role in Avengers: Infinity War. The Mind Stone, for example, will bring Thanos raging towards Earth in an attempt to snatch it from their grip.

Mother Boxes will apparently be the cause of Steppenwolf's invasion on Earth as is evident from the trailers of the Justice League movie. Steppenwolf left three Mother Boxes on Earth after his first invasion. It seems he has now focused his attention on getting them back. Until the Justice League movie hits the screen, we can't but speculate on his reasons for invasion but it seems to be the most plausible cause.

Mother Boxes will play important roles in progression of plots in upcoming DCEU movies. Infinity Stones had the same influence in MCU. The introduction of Steppenwolf and Darkseid to the DCEU will help enlarge on the topic of Magic Boxes since they are attracted towards the power incorporated within these boxes. We need to wait and watch, I guess! Justice League hits the theaters on November 17, 2017.
